The only time you need to be able to see it is from the index page. if you are reffering to this well then there's not much I can suggest. Maybe your monitor/GFX driver is capable/setup to use many less colours or a lower contrast than mine.

If you're reffering to when it's against the white-ish background or in the trail links (the bit says MW2F > Black Ops > Black Ops Discussion > etc) well then there's even less we can do about that.

There are effectively 3 compromises we can have, I believe this current one is the best.

Whilst I agree & can't do anything (useful, other than give it a green rather than clear background) to improve that I think people should be able to work out where they are...

I don't think so, I mean the logo is visible it just doesn't stand out from the background, I think a border would make it pop better.
